What happened was this: We created the new databases, moved all the mailboxes out of the old databases, then deleted the old databases. Another possibility that I am going to try is changing the users that are getting the error from Outlook 2013 to Outlook 2010. Microsoft has experienced similar issues when Mailboxes are moved from Exchange 2010 to Exchange 2013 as described in this knowledgebase article.

Another thing to look at is if these users who are having issues have additional mailboxes open delegates, etc. We are running Exchange 2010 and most people are on Outlook 2013, with a few on 2010. As a result, any mailboxes within that database would produce the annoying Outlook restart dialog box. Actually, as of Exchange 2013, all Outlook connectivity is taking place via Outlook Anywhere. They should have all of their files and settings save for maybe desktop layout and background.

Well, after it being up all day, I haven't gotten it. Turns out that even though we had later loaded a replacement certificate, Exchange hadn't properly let go of the old one.
